[Ilugc] how to run a software from terminal

Hi,

I had a doubt about how to run a software from terminal itself.
I want to run autodock.
where should i install it? at root account or in my account?
I tried for pymol.I installed pymol viewer in my account and copied the
executable file to user/local/bin.
Eventhough i cant run from terminal.
Could anybody help me to sort out this problem.
